Yes - replies go out through your own eBay account via eBay's official member-message system, so buyers see a normal eBay message from you.

Can I refund a buyer from a message?

Yes. When a message carries the order number, the order bar appears with full refund, part refund (you set the amount) and cancel order buttons.

How far back do messages go?

The first sync pulls roughly your last 60 days from eBay, and every message from then on is kept, so your searchable history grows permanently.

Does marking read here affect eBay?

Yes - read state syncs both ways, so your eBay inbox and ScanJunki always agree.
